Confirming is typically a 2nd product ion, separate from the product ion used for quantitation. The two are ratio’d and that ratio is stored in the method. For the peak to be determined to be valid, the ratio of those ions in the sample peak must match the ratio stored in the method within a set tolerance.
Fragment is an additional ion, typically used in a screening experiment, to help confirm that an unknown is in fact the target. It is an additional confirmation in addition to mass and RT.
